The pool was inundated with flood waters at approximately 5pm on Wednesday, December 16, which has potentially caused damage to the pool's mechanical plant including pool filters and pumps.
"Council will drain and clean the pools in the coming days to assess their structural condition," the council said in a statement.
"Until these inspections can occur the pool will remain closed."
Mittagong Pool was shut for two and a half years following the East Coast Low storm event in June 2016.
This followed substantial refurbishment and upgrades over 2015-2016.
In August 2016, as the council debated the repair of the pool following the storm damage, mayor at the time, Cr Larry Whipper, warned that the pool was "vulnerable".
"We've got to look at the investment of rate payers money and make sure we don't encounter these problems again," he said.
"Tragically it's the most beautiful pool in the area, but it's also in the middle of the Nepean River."
The pool re-opened in January 2019.
The council statement added that a public announcement will be made following the investigations regarding whether the pool will re-open this summer.
"Council apologises for any inconvenience and thanks patrons in advance for their patience," it concluded.
The pool was originally built on the bed of the Nattai River by the council at the time and officially opened in 1931.
