Superintendent Zoran Dzevlan was in charge at Wollongong Local Area Command when complaints of inappropriate behaviour were made against him by female officers last year.
He was moved to Kings Cross station and replaced in April by Superintendent Chris Craner.
A NSW police spokesman confirmed on Tuesday that an internal investigation was now underway into fresh allegations at Kings Cross and Supt Dzevlan was "no longer in the workplace".
It is understood the fresh Sydney allegations relate to alleged inappropriate behaviour towards a junior female officer while she was on duty whilst under his command.
Sources say Supt Dzevlan is yet to be interviewed by the Professional Standards Unit and is currently on sick leave.
Before the transfer out of Wollongong, police sources said that Supt Dzevlan was working at Southern Region headquarters on “special projects” while the professional standards branch investigated the Illawarra claims.
The allegations were believed to be verbal in nature.
The NSW Police Force confirmed at the time that complaints were being investigated. Supt Dzevlan declined to comment.
A police spokesman said the Force was “unable to comment specifically on the on-going matter”.
“The organisation treats all complaints seriously and has a framework in place to ensure that appropriate action is taken where necessary,” the spokesman said.
One complainant claimed she received regular attention to the point she broke down and alerted a colleague who then urged her to report the matter to a superior.
Many officers have also been questioned at Lake Illawarra command with regard to Supt Dzevlan’s behaviour when he was the commander there from February 2016.
A Lake Illawarra officer said he feared the matter would be swept under the carpet because Supt Dzevlan was "well liked" among senior police officers.
Formerly of Hume LAC, Supt Dzevlan was appointed to lead the Lake Illawarra command in February 2016, filling the position left vacant by Superintendent Wayne Starling.
At the time of his appointment he flagged domestic violence and alcohol-related crime as main areas of focus for Lake Illawarra police officers.
Supt Dzevlan began his policing career in 1990, starting as a general duties officer in Campbelltown.
He spent eight years in the Force’s special services group, then was an anti-theft sergeant and a duty officer at Cabramatta.
